While Twilight Princess Ganondorf was badass, Wind Waker Ganondorf will always hold a special place in my heart. Mostly because he died the most gruesome death I've ever seen in a Nintendo game.

He'll always have a place in my heart, because he's actually sympathic. And kinda nice too. The king of Hyrule, on the other hand, is a jerk.

While I would say they you're right about him being sympathetic, it doesn't change the fact that he's clearly evil and would kill everyone in the great sea in a heartbeat just for the sake of power.
And I really don't see how the king of Hyrule was a "jerk". He not only stopped Gannon from taking control, but he understood that Hyrule was gone and had been gone for thousands of years. He and it were relics from an era gone past and thought it would be better for it to stay that way; rather, putting his faith in the new generation. Telling them that the great sea is THEIR land.

True that; and by extension Toon Link also finished Gannon off in the most badass way out of the entire series.But I'll counter your point by saying that Wind Waker Gannondorf was equally as badass; and his final confrontation/sword duel with Link was superior to the one in Twilight Princess.
I don't think there was anything badass about Twilight Princess Ganondorf. He was mean and creepy, and intimidating, but he was wretched. He could barely stand up, right? And he lost most of his magic power it seemed, other than using the twilight to manipulate people and become Ganon the monster.
