Zouken. He is infinitely worse in both the scale of his threat and the sheer personal horror of his crimes. At least Kyubey has the excuses:
A. He is both from an alien race that frankly doesn't give a d*mn about us from an emotional point of view (and even regards emotions, like compassion, as a mental illness).
B. He (and the rest of his kind) are/were preventing the destruction of the universe.
C. They apparently can't/couldn't find a better alternative to what they were doing before Madoka created the new system.
Zouken would gladly watch the whole world burn (and every woman in it suffer just as Sakura did, which is like what the Puella Magi went through but with more literal rape to go along with the mind rape) if it meant he got the true immortality he wants.
Kyubey is a douchebag from an entire race of douchebags who have been saving the universe at the expense of human girls for goodness knows how long. Zouken is just a monster who's been around for far too long; even his own soul has begun to literally decay (it's why he looks like a shrivelled old man no matter how many bodies he steals).

They were given a *perfect* system to save the universe, and they still preferred their system. They tortured Homura to the point of witching out to make Madoka appear to enact her law and were then going to capture her, experiment on her, and then potentially turn her into a witch to harvest her greif.
