Sakura is still genetically a Tosaka, since the land the Grail war is on is their land, and thus beneficial to their bloodline.
If she was changed genetically into a Maotu her circuits would decay since the land rejects their lineage. Her hair and eye color were altered due to the infestation of the crest worms. She wasn't being gleamed into being a Maotu, her magical power and talent (being infinite prana and the ability to manipulate imaginary numbers) means she has the potential of being the strongest magus in the world with proper training, which is why Zoken was going to take her body over.
