It all makes sense now.

Charlotte (or whatever her original name was) was an Ocarina of Time player before becoming a Witch. Thus, when she encountered Mami, her voice rang a faint bell in her memory... and out of reflex, she simply did what all of us OoT players have wanted to do to Navi at one point or another.
