Unlike his other works, this BAD END seemed to come out of nowhere. We had Sanae finally realizing her life in Gensokyo and the friends she made there are the miracle she was expecting all her life...
... and then it just happened to be only her last dying dream, only a fantasy. It just feels like this part was added just for the sake of having a BAD END.
I think the moral of this story is that there is no such thing as easy salvation. You do bad things, you get punished. Also, don't expect miracles to happen without actual effort.
