I always assume scrapping doesn't count when you have the original one (the one you lock). That level 1 Samidare I got from 1-5 isn't the same Sami-chan that's in my heart.

I'm of the opinion that it is the equipment you scrap not the fleet girl herself. Multiples just means duplicate equipment and different levels reflects how much she has used each piece of gear and got used to individual quirks. This seems to be supported by the art on one of the Weiss Schwartz KanColle cards done by the original artist where Yamato appears to be having her gear built around her.
