Where did you read that? I searched bulbapedia and the only thing like that i could find was Alvas Mega wave.
Mega Aerodactyl and Mega Salamence are examples of "Mega evo can be bad for your Pokemon". I hate how they limit Rayquaza, though. It can Mega evolve as long as it has Dragon Ascent, yet even if it's holding a Flyinium or Dragonium Z or any other Z-crystal, it can't use the Z-move if it's already Mega evolved.

I think it makes sense for Mega Rayquaza not being able to use Z-Moves. Besides, it's so goddamn powerful that it no longer has any need for Z-Moves when Dragon Dance/Swords Dance sets flat-out destroy anything in their path already.
As for the other deal: There could be a reason Alolans fear Mega Evolution, and there may be some subjectivity on Rotom's side. As a Pokémon, it has to try and comprehend what it could itself very well undergo. The physical changes could indeed be painful, but Mega Evolution can definitely be kept under control, as some anime excerpts have shown.
