Interesting reasoning, although I think it carries far too great a risk compared to spellcard rules. Until now, the resolving of incidents has kind of depended on Reimu/co being ridiculously good at the spellcard system. Replacing it with pokemon battle system creates an opening for various nefarious (or bored) forces to actually beat Reimu and ultimately fuck with the power balance. While that's technically the base point, giving people an even footing, it still hinges on Reimu/co being able to win when they need to. It's arguably more fair on the "less important happenings" area, though.

If all else failed, Yukari is probably more than willing to just "cheat" and flatten the troublemaker herself. Certain writings from Akyuu (cannot recall which, unfortunately, possibly headcanon I found somewhere) imply as much about Yukari and even the Great Dragon himself.
