I haven't finished the series yet, but I don't get this at all.

This scene is pretty much....Shirou and Saber going out on a date. They go to watch a movie, but someone replaced the movie scenes with Rin and Sakura....yeah.

It's a running joke that the Fate girls, especially Rin, have lesbian tendencies. This is a play on that.

Actually, Rin's lesbian tendencies (at least towards Saber) are pretty canonical.
