Some point after Naoto's rank 10 event she mentions that she forgot her sock at Souji's house. Sort of obvious what the game implies.

I have a copy of the script from the game. If you visit a dungeon and talk to Naoto when she's at Commu level 10 with Chie standing next to her you get the following conversation:

Naoto:
Er... When I visited your room the
other day... I think I may have left
something...
Well... I-It's my socks...
Chie:
You left socks in his room?
...Does that mean she took them off?
......
