Because she isn't used to wearing them (she's an orphan raised by a robot) so she twists her ankles everytime she tries to walk in them. She mentions this to the player in a random conversation.
Not sure why people seemed to take issue with the question. It's a fair question with a real answer. Maybe if people don't know the answer, they should just keep quiet instead of hopping on a soapbox.

Yep yep, it's the message with the "Clara protection society" part if I remember right, since they bought her some shoes. She does say she's optimistic about learning to walk in shoes eventually, but effectively not while playable. lol
