This isn't really a time paradox. "Link, Hero of Time, Bearer of the Triforce of Courage" is a title, not a name, since there have been several Links throughout history. The creators of the Legend of Zelda series will never release a timeline connecting all the games, so it is entirely up to interpretation.
They explained that one as splitting time-lines, as far as I can tell(And this was verified on the Nintendo site for what that is worth) Windwaker, Phantom Hourglass, and Spirit Tracks are from the time-line of the "Adult Link" and Majora's <ask and Twilight Princess come from the "Young Link" time-line.
