It's a Spirit Tracks reference, to when Zelda possesses the Phantom. She still "Eek!"'s whenever there's a mouse around, and you can't command her until you kill it.

I see that Bowser was possessed by Zelda's spirit. I laughed.

No. That's not the implication at all. In Spirit Tracks, Zelda's ghost can inhabit monsters called phantoms, but is scared shitless of rats. I think that the joke is that it is even more ridiculous to see Bowser freaking than it is seeing a huge suit of armor freaking out.

That, or it's a joke about Spirit Tracks and Bowser's Inside Story combined.
