Yuuka is a family girl as Sanae proved earlier and Lily but she is also the tough girl so she mist not show it directly. Lily is the bully of the family the type that scar kids long after they leave school
Remilia and possibly Flandre are in elementary school and Sakuya is in college, so that would make either Patchouli, Koakuma, Meiling, or all three of them in high school, right?

I think it was more like saying "There's no one in middle school" that was the offending remark. Not even Lily outright denied her sisters' existence, she just often lumps them as one person as a vicious running gag.
