Well I'm afraid the Fire Red/ Leaf Green even the emerald arc of the manga precedes the gender differences of the game besides even if they were printed around the same time wouldn't it be weird if they stopped being consistent.
Yellow gets herself a Pikachu and names it Chu-Chu well before they started putting gender differences in the game. Don't remember which story arc Chu-Chu was first in. They hatch a Pichu which Gold adopts later on in the series.
